Assign, validate, normalize, and explain Luhmann/Zettelkasten-style project-note codes for Chinese book manuscripts, Obsidian Markdown folders, Mandala-Grid section files, HyperCard Markdown stacks, and project-note JSON to EPUB workflows. Use when Codex needs to scan folders for 部/章/節/項/目 numbering, generate stable card ids, insert branch codes without renumbering existing notes, map letter-coded branches to Obsidian Mandala sections, preserve K### keyword index cards, sanitize private catalogs into public examples, or prepare card IDs for EPUB and HyperCard output.

End-to-end pooled and single-cell CRISPR screen analysis from FASTQ to hit genes. Orchestrates library design QC, guide counting, six-stage screen QC (plasmid Gini, replicate Pearson, CEGv2 PR-AUC, copy-number artifact), method-appropriate hit calling across MAGeCK RRA/MLE, BAGEL2, drugZ, JACKS, and Chronos, cancer-cell-line copy-number correction (CRISPRcleanR / Chronos), batch correction for multi-batch screens, and the specialized branches for combinatorial paralog screens, single-cell Perturb-seq, base-editor variant-function screens, prime-editor screens, and in vivo bottleneck-aware screens. Use when analyzing any pooled CRISPR screen end-to-end, choosing the correct hit-calling method by experimental design, integrating copy-number correction into the pipeline, or branching the workflow for single-cell, combinatorial, base-editor, prime-editor, or in vivo variants.

Review the changes since a fixed point (commit, branch, tag, or merge-base) along two axes: Standards (does the code follow this repo's documented coding standards?) and Spec (does the code match what the originating issue/spec asked for?). Runs both reviews in parallel sub-agents and reports them side by side. Use when the user wants to review a branch, a PR, work-in-progress changes, or asks to "review since X".

Open a GitHub PR via API as a flowing graph — branch + push + create_pr + mergeable poll, with structural protection against pushing to main/master/etc. Use when a Claude Code or Claude.ai container needs to land changes on GitHub via the API (no git CLI required) and the prose "create branch, push, open PR, wait for mergeable" workflow keeps drifting under context pressure.

Runs a multi-step procedure as a Python DAG, so ordering, branching and retries are enforced by the runner rather than described in prose a model can generate past. Use for "run these steps in order and retry the flaky one until the check passes", "build a pipeline that fetches, validates, then skips the upload when nothing changed", "make sure these steps cannot be skipped", "resume from where it broke instead of redoing the expensive early stages", "run these independent calls at once and merge the results", or any procedure of 3+ steps with branches, input contracts, or side effects that must not block the critical path. Primitives are depends_on, when=, validate=, retry_until=, detached= and journal_path=. Not for a single sequential call, for steps needing reasoning between them that no predicate captures, or for async and distributed work. To audit whether one verification check can actually go red, use gating. To fan work out across many subagents, use a dynamic workflow.

OPTIONAL per-task isolation for autonomous parallel work. Routed to only on explicit opt-in by subagent-driven-development or dispatching-parallel-agents, so parallel units mutate files without colliding. Stands up one worktree per unit, works it in isolation, then integrates each unit back onto the caller's working branch for the caller's single commit-gate + finishing-a-development-branch exit. Never on the default path; it does not bypass a gate or finish per unit.

USE THIS SKILL when user says "create worktree", "spin up worktrees", "new worktree for X", "worktree status", "cleanup worktrees", "sync worktrees", or wants parallel development branches. Also use when creating PRs from a worktree branch (to update registry with PR number). Turns open-ended requests into things to think WITH instead of answers to accept. Audits the hidden assumptions inside a topic, inverts them into sharp "what if" provocations, branches each one outward, and delivers a fully-expanded mind map image plus the written wonderings. Fire this when the person signals they want to open up a space and think alongside you — "wonder about X", "what are the weird angles on X", "help me think about what this could be", "I want to explore, not decide yet" — or when they invoke /wonder or /wonderpill. Do NOT fire when the same topic is attached to a request for concrete, usable, or decided output: a named deliverable, a count ("give me 5 names"), a deadline ("ideas I can ship this week"), or a "which / what should I pick" question — those want straight answers, not a wonder pill. When it is genuinely unclear which they want, this skill opens by asking one line rather than branching. Not for factual lookups or executing a plan already chosen.

Suede Labs agent-team orchestrator: split complex work into coordinated lanes with explicit file ownership, WIP collision detection, quality gates, escalation thresholds, rollback plans, and handoffs that prove what shipped. Use when one shared change needs safe parallel ownership across builders and reviewers, when a lane map must be resolved before anyone opens a file, or when running a repeatable public-repository contribution program with issue scoring, atomic task leases, isolated worktrees, and explicit publication authority. NOT FOR: one repo change a bundled DAG can run end to end (use suede-graph-flo-xr); findings-only review of a diff (use suede-code-review) or an A-F ship grade (use suede-code-grader); CI, branch protection, or merge-gate wiring (use suede-ci-gate); branch and worktree setup on a stale mirror (a private Suede Labs companion, not in this pack).

Comprehensive code review using parallel specialized subagents. If a PR URL is provided, fetches PR details and can post comments. If no PR is provided, reviews the diff between the current branch and its base branch plus any uncommitted changes. CRITICAL: this skill is costly, don't use it unless user explicitly requested to use it.

Reviews a change before it is merged, from little or no input. With nothing typed it reviews the branch you are on, uncommitted work included, against its base, its PR and its ticket, so a developer can check their own work before asking for review. With PR links, repo#N or a branch it reviews someone else's change the same way, several repos at once. It judges the failed CI checks and every Bugbot and reviewer comment, gets a fresh breaker review, traces every other piece of code that uses what changed, proves each finding or marks it unproven, says what the merge needs (a build, env vars, migrations, deploy order) and how to check the deploy, never posts to GitHub, and offers fixes only after the report. Runs only when the user types it.
