Instrument a shipped product's AI agents with tracing and observability so you can see what they did, why outputs happened, and what each run cost. Plain-language primer plus free-tier-first backend selection (Langfuse, Phoenix, LangSmith, Braintrust) and OpenTelemetry/OpenInference instrumentation. Load when the user asks to add observability, add tracing, instrument my agents, see what my agent is doing in production, set up Langfuse or Phoenix or LangSmith, debug why my agent gave a bad answer, or track LLM cost per request. Also fires when agent-system-architecture or setup-evaluation requires an observability plan for an agent-chain product. NOT for tracing the coding agent itself — that is run-trace. Precondition for runtime-learning-loop.

Select alternative execution paths when a plan step fails — branch on outcomes instead of blind retry. Load when a structured plan step fails, an unexpected observation arrives, or the user asks what to try next after an error. Also triggers on "try another approach", "route around this failure", "replan on failure", "if X fails try Y", or outcome-based branching during multi-step work. Pairs with structured-planning and debug-and-fix. Does not replace root-cause debugging — adds plan-level path selection.

Turns Hi-C/Micro-C FASTQ into a deduplicated, filtered .pairs file with pairtools and decides whether the library worked. Covers the bwa mem -SP5M / bwa-mem2 / chromap --preset hic alignment idiom (mates mapped as independent single-end reads), pairtools parse vs parse2 and the walks-policy choice (5unique pairwise vs all for Pore-C/Micro-C concatemers), pair-type classification (keep UU and rescued UC), dedup (PCR vs optical/by-tile), select by pair_type/MAPQ/distance, restriction-fragment handling (restrict, Arima dual-enzyme, Micro-C/DNase fragment-free), and allele-specific phasing (pairtools phase to two coolers). The library-QC decision uses % long-range cis as the one-number quality metric, trans as the noise floor, orientation balance as fragment-map-free dangling-end/self-circle QC, and % duplicates as a complexity proxy. Use when processing Hi-C/Micro-C/Omni-C reads into pairs, judging library quality, handling multi-enzyme or restriction-agnostic protocols, or generating allele-specific contacts.

Simulate transcription factor perturbation effects on cell state in silico with CellOracle and Dynamo, and predict transcriptional responses to genetic perturbations with GEARS, scGen, and CPA. Covers the direction-not-magnitude principle, local-linear validity, the GRN/velocity error it inherits, baseline discipline (mean and additive baselines), and the validation gap. Use when predicting TF knockout or overexpression effects, ranking driver TFs for fate transitions, or planning perturbation experiments. Resolve the architecture of focal oncogene amplifications — extrachromosomal DNA (ecDNA), breakage-fusion-bridge (BFB) cycles, homogeneously staining regions (HSR), and linear amplification — from whole-genome sequencing with AmpliconArchitect, the AmpliconSuite pipeline, and AmpliconClassifier. Covers copy-number seed selection, breakpoint-graph reconstruction, balanced-flow optimization, ecDNA classification, and the limits of depth-only amplification calls. Use when a focal amplification needs structural characterization, when distinguishing ecDNA from chromosomal amplification, suspecting ecDNA-driven oncogene amplification or therapy resistance, or selecting copy-number seeds for amplicon reconstruction.

Build whole-genome alignments using Progressive Cactus (Armstrong 2020 reference-free clade-level WGA), Minigraph-Cactus (Hickey 2024 pangenome-aware), LASTZ chain/net (UCSC pipeline), MUMmer4 (Marçais 2018 pairwise), minimap2 -x asm5/10/20 (Li 2018 fast pairwise), AnchorWave (Song 2022 WGD-aware), and Mauve / progressiveMauve (bacterial). Operates the HAL toolkit (Hickey 2013) for downstream extraction including halSynteny, halLiftover, halBranchMutations, and hal2maf. Use when constructing multi-species alignments for comparative-annotation projection (TOGA), synteny detection, conservation analyses (phyloP / PhastCons), or pangenome graph construction; selecting between reference-free (Cactus) and reference-anchored (LASTZ chains/nets) approaches; tuning sensitivity for closely vs distantly related genomes; or producing HAL files for genome-wide downstream tools.

An innate exploratory drive that guarantees no graph node remains permanently invisible to an agent population. After a warm-up period (step > 3), each agent fires a coverage scan with probability |unseen_nodes| / |all_nodes|. When triggered, the agent teleports directly to the globally unseen node with the highest belief uncertainty, works it, and returns control to the normal action-selection loop. Probability is self-annealing: it starts near 1.0 when almost everything is unseen and decays toward 0.0 as coverage saturates, requiring no manual schedule. The mechanism is "innate" (hard-coded into the agent step loop) as distinct from the "adaptive" EFE path, which requires local neighbors and learned precision weights. Together they form a two-layer exploration architecture: adaptive for locally-guided foraging, innate for topological completeness.

Install Port Daddy's bounded interactive coordination hooks ("tentacles", from the Giant Squid Harness) into the INTERACTIVE sessions of agentic coding CLIs (Claude Code, Codex, Gemini, Antigravity/agy) by auto-detecting which CLIs are installed and writing PER-PROJECT hook config behind a runtime gate, so coordination fires only inside a Port Daddy project while the daemon is running — never machine- wide-always-on. Use when the user says "install port daddy hooks", "agent CLI hooks", "interactive session hooks", "make coordination hooks fire in interactive sessions", "codex/gemini/agy hooks", or "auto-detect agent CLIs". NOTE: Use this when two independent solutions diverge and you want to PRESERVE both truth-moments while lifting to a higher frame. Use devils-advocate to stress-test ONE proposal with an assigned opponent, strong-inference to find an unknown cause, and dialectic-loop to validate a claim against a real corpus.
